The one I *worry* about most is Jack kills Ianto. Or forces of nature kills Ianto. After Ianto turns out to be using sex to get close enough for backstabbing (possibly involving killing Jack). Because either of those would fit the headdesk inducing pattern established for queer relationships according to The Celluloid Closet, as one ep of Torchwood already did, and that would really suck.

Which is a shame, because otherwise that combo would absolutely amazing. Like Cyberwoman and Countrycide. Oh, my favourite show, why must you be utterly incredible in such problematic ways?

Personally, I've been rooting for Gwen killing Owen for a while now, but I don't find it particularly likely. (Do want to write the fic where it happens, though.)
